Out of the 2 the matrix is definitely better by far. If you want another option the Subaru Outback Sport is another option and did recieve a 5 star crash rating and already has more things standard than both the Matrix and the Focus and would cost the same or less than other 2 equally equiped. I'd myself stick to Toyota, Subaru and Honda with overall dependabilty. I used to be an auto-technician and owned all three Manufactures Corolla, Camry, Civic, and Legacy and they certainly amazed me by how little they broke down.

Short story is the Matirx - it will hold better resale value if you intend to buy, and unless you can find an incredible deal on the Focus, it is a throw-away vehicle - unlike the Matrix. To convince yourself, use the www.toyota.com website - you can get a full breakdown of options/costs for the Matrix, and use www.Ford.com for the Focus. If you are purchasing used - check for recalls on http://www-odi.nhtsa.dot.gov/cars/problems/recalls/recallsearch.cfm (NHTSA's website) - You can also check out Consumer Reports if you really want to do a head-to-ead comparison, but you will need to spend $5.00 on a subscription.
I am an automotive engineer, and having worked with both companies, (and very specifically on the Focus), I can tell you that if you can afford to buy the Matrix (the base price is only about $300 higher than the Focus), You will not be disappointed.
...just a thought, but if you are looking at that market, you may also want to consider the Toyota Yaris, the Toyota Corolla, Toyota's Scion brand, or even the new Honda FIT, all of which are in that price range, and all of which will retain their value and are very safe. Scion's tend to run cheaper, if you don't miss not having cruise control. ...don't mean to confuse you with more choices, but the others on the list are all quite respectable and well appointed, too.
(on the more emotional side, Toyota has their act together, Ford does not - you will get better treatment from the average Toyota dealer than the average Ford, as their franchises are profitable and they can keep their employees happy).

I'd consider re-arranging your priorities if I may please.
Safety should be No.1. Not miles per gallon.
If you really want to be safe, a mid-size sedan is much
better then either the focus or the matrix. Small cars
are dangerous in any accident. Consider a Ford Fusion,
or the Freestyle wagon. A few dollars a gallon is not worth
your life.

I work for a toyota dealer and like someone else mentioned, go to toyota.com and you can build your own (meaning accessories and stuff). It even gives a estimated payment and a link to request a qoute from your local dealer. The matrix is a wonderful car. We rarely see it in our service department unless its for maintainence. Its more spacious than you think and its a great ride

Just bought a Matrix and the gas mileage is phenomenal! It is roomy and you can buy the fully loaded for under 16,000 I think.

toyota, by far. have to look at the money, though. i like the focus,
but toyota, of course, is superior to ford. if the budget dictates,
though, the ford will serve nicely.
