A puppy at that age with tracheal problems, it is most likely kennel cough. although that breed is prone to collapsing trachea, it is still a little too young. The only way to be positive it isn't collapsing trachea is to do an x-ray, the doctor will look for a narrowing in the trachea which can lead to a cough. Most times keeping your dog calm can help with this condition.
I really think though that it is probably not collapsing trachea, my first guess would be kennel cough which is bronchitis. Easily diagnosed and treated.

If you are talking about a collapsed trahea, you can get a harness that doesn't put pressure on the throat. The Guardian Gear 2-step harness would probably work, if they make a small enough size. Or a Gentle Leader, if you can a tiny dog like yours to wear one. Otherwize your vet will have more suggestions. I think there is a surgery that can stabilize the trachea also. Tell your breeder about the problem so they can eliminate the problem in the bloodline.

Sounds like she may have a collapsed trachea! Take her to the vet immediately. All puppies or dogs under 5 lbs should NEVER be walked on a leash with a collar! Their muscles in their neck are too delicate and when a dog pulls when being walked on a leash, this causes a collapsed trachea! This is why small dogs and puppies should be walked on a harness!
Good Luck

take him to the vets and get him checked out. An option might be to raise his food bowl off the floor so its easier for the food to go down as eating from ground level can sometimes cause problems. Give it a go. But definately go to the vets first just in case it is a more severe problem. Get it sorted early

First see a vet. Second, are you using a collar? If so switch to a harness, no pressure on the throat.

Definately bring her to a Vet. They will find out what it is. Does she eat grass or chew on sticks? This causes problems with our Chihuahua that sound similiar to yours.

Take your dog to the vet! If she is coughing, or can't breathe well, it could be serious. Get the pup to the vet asap!
