It depends on if they are gnats or flies. If they are gnats they lay their eggs in houseplants. I haven't tried it, but when I worked at a garden store we recommended using aquarium sand. You sprinkle a 1/2 inch layer on top of the soil in potted plants and the cycle of life is broken for the little guys.
If it's fruit flies, I've heard lots of people recommend making a trap, by putting some sort of sugary drink (like soda or juice) into a lidded container. Poke a few small holes in the lid, so that the flies can crawl in, but they can't find their way back out.
It's not always easy, but keep garbage out of your home. They are attracted to anything sweet and decaying.
