A load of Bob Dylan songs - Positively 4th St, Absolutely Sweet Marie: Subterranean Homesick Blues to name but three.... obviously Bohemian Rhapsody (also the only instance where the no 1 single was replaced by a single whose title was in the lyrics of the song it replaced (it was succeded to no 1 by Abba's Mamma Mia')). Loads of tedious emo songs have unfeasibly long titles so probably most of those don't have the title in the lyric....
Also: Good Riddance by Green Day: Christmas Wrapping by the Waitresses: Pyramid Song by Radiohead: Stockholm Syndrome by Muse: Cortes The Killer by Neil Young: White Man In Hammersmith Palais by the Clash (Nearly but not quite - 'White Man in the Palais is as close as it gets). Train In Vain (also the Clash). They will probably crop up in my mind for the whole rest of the evening now....

Well, by cheating:
Perfidia, Green Onions, and Hawaii Five-O. All by the Ventures. All instrumentals.
Good question!
******** EDIT (no instrumentals) ***********
Okay:
Annie's Song - John Denver
Battle of New Orleans - Johnny Horton
Rock and Roll Part II - Gary Glitter (Rock and Roll appears, but not "Part II")
Smells like Teen Spirit - Nirvanna
Unchained Melody - Righteous Brothers
And still ... good question!

A Dozen Red Roses For My Darling - Queen (it's an instrumental!)
The Phantom Of The Opera - Iron Maiden (It's an instrumental!)
Rainmaker - Iron Maiden (this one has lyrics, but I'm 85% sure that the word rainmaker is never mentioned)
