It could be that your connection is limited at the modem, you would have to look at your specific modem's configuration. Also, when on a cable connection, your speed is determined by how many other people are using the same cable line (neighbors, etc.)
If you are using wireless, that is slower that a wired connection still. Also if the wireless connection is not secured, other people can be using your connection too.

Sounds like somthing is stealing bandwidth.
Do you have any apps that are set to automatically update them selves?
If you do then try turning the auto update option off, the only other thing that usually does this sort of thing is spyware, adware etc and you said that you have checked for that and found nothing.
Just have a look at what you have running that uses bandwidth and then go from there.

check the browser speed
try uninstalling tool bars,
go to internet options,
advanced,
and deselect the things u dont need...like u can avoid videos and flash from opening in explorer window,
dont allow pictures..
If it is still slow,
u may got a worm or trojan which your antivirus program cant find...Put a complete scan..

could be a hundred things wrong to slow down computer other spyware or virus's...so if if not that it has to be a program or programs butting heads so to speak...which relitivly minor but could become major problem....so i give it to u both ways easiest first.....check make sure u have no cd's in cd-rom sometimes we forget to take them out and this will slow down computer...if ur connection has a check up use this for connection to make sure it is not computer....somethimes ur ISP is working on their connection that will slow down computer or u will get DNS errors...last of all check for new version of bios program from vendor who made ur mother board ...if u have VIA chipset got to Via arena\support.com if it is intel go to intel\support.com...if it is hewlett-packard go to hewlett-packard\support.com....u can go to download.com and find some driver's...u can go to add/remove programs and delete programs u do not use....good luck

IE Add ones,,
go to:tools>Manage Add one...
there you can disable them.
if you want to uninstall them,,
go to:Start>Control Panel>Add or Remove Programs.
there you can uninstall them.
go to:Start>All Programs>Accessories>System Tools>Disk Cleaner.
go to:Start>All Programs>Accessories>System Tools>Disk Defragmenter.
