The sour cream will be fine. In fact, it will taste better than the cream cheese and the texture will be better. The cream cheese will take a lot of heat to soften up. Your eggs may overcook while you try to soften up the cream cheese. The sour cream may get a little runny but I think this is better in an omelette than cold cream cheese or warm cream cheese and overcooked eggs. When the temperature of the eggs reaches 160 degrees the egg is done. More cooking makes them rubbery.
Cream cheese has a very flat flavor and works as a good backdrop flavor for very sweet (jam) or very salty (lox) ingredients. Sour cream works better with a wider variety of ingredients.

Sour cream goes great with eggs but why not add some tarragon while you're at it...say 1/4 teaspoon (parsley or dill also work fine but tarragon loves eggs)..then add some chopped sweet onion, diced red pepper too, a couple of twists of the pepper mill...just tuck it all on one side with some grated sharp white cheddar, flip over the other side to cover, count to 7 and you will be a happy camper.

No it will be OK, only issue will be the eggs wont set up real hard, they will be loose. I like cream cheese best though
