Both of them have their merits....

Heero is your strong, silent arch type of character.

Duo plays against both Heero and his Mech, Deathscythe, Deathscythe Hell, and DH (Custom Kai)

I dont think Heero would be as cool without Duo. You need Duo to make Heero seem 3 dimensional.... otherwise he's just the straight man.... Abbot to Duo's Costello if that makes any sense.

Duo is a comic foil, and it plays nicely off his mech. Duo is a loud mouth, he's funny, and he's often the comic relief. But I think he does that to hide a warrior's burden if that makes any sense. Its like a facade he wears to deal with the job he has to do, and the guilt he carries from all the destruction he's brought/been assigned to do. Duo is a good guy at heart, but has done some awful things.

The Deathscythe Mech and all its configurations is the exact OPPOSITE of Duo. Deathscythe runs silent, swift and deadly. No one can pick it up until its too late 99.9% of the time. Personally, I think Duo adopted his personality/facade to deal with having to pilot the Deathscythe Gundam(s)

To be honest, I really like both characters.... but I dont think Heero was flushed out as character until Endless Waltz. He just came off to me like Superman/Clark Kent in the old Super Friends Cartoon until Endless Waltz. Heero and Wing/Wing Zero would save the day, and you didnt need to know anything else about them. Duo was like Batman/Bruce Wayne. He had depth, he had a dynamic and even dichotomous personality. His mech's abilities and he were polar opposites, much like
