I guess it's a two way street. Christians think that atheists think like they do, except they can't accept anything they don't have evidence for. A Christian could tell him, the problem is not that he doesn't know the REAL answer, the problem is that he doesn't know how to separate the spiritual from the physical.
When an atheist get's offended when we say we will pray for him, we have to wonder if he is as sure as he says he is that there is really no God. He's not really sure because, although his spirit is aware, his brain can't accept that there are things beyond his physical awareness.

even thought I have an atheist friend, I don’t really know what atheists believe- except that they don’t believe that there is a God. But as a Christian (who believes that there is a God) I’ll try to answer this anyway, from my own point of view.
First we don’t believe that just because something ‘bad’ is happening in life that God is causing it… we, another human, or Satan cause it. (it was Adam and Eve that first sinned by allowing the devil to deceive them. Genesis 3)
As Christians we don’t necessarily just kneel down and pray when something bad happens. let’s say I’m in a boat and for no apparent reason the boat starts to sink- I would pray! “Lord, open my eyes and help me find the hole that is causing me to sink!” but I would also be very busy trying to find the answer while I was praying! I would pray the same if my friend was in the boat instead of me. does that make sense?
so we’re not trying to offend you and we aren’t talking to ourselves… we’re talking to a God who made a perfect word that was messed up by sin. He didn’t want the world to be the way it is with problems and weeds- but he let it be that way because he wants to have a relationship with the people he made (not a forced servitude). so if we have a relationship with him and we ask him to help us he’ll help… but not necessarily in the way or the time we want (take the boat example and lets say that He wants me to learn to swim :-) ).

(one more thing- would you rather someone tell you “good luck”? what does that mean? the person saying it is wishing you luck--- luck from where and whom? luck has to come from somewhere… is it coming from you’re self or… a greater being? and if it’s not coming from anyone and it’s purely chance, controlled and directed by no-one then what is the point is saying it? you’d be talking to yourself!)

I'll pray for you for the same reason a doctor gives you an antibiotic. You may never see bacteria, but you see the symptoms and the doctor has the solution even if you don't understand the problem. You may not believe in God, but you sound educated enough to understand the logic behind someone who does believe wanting to pray for you. Please don't be offended if someone prays for you. If nothing else, take it as a sign that someone really does care for your well-being even if you don't think it will do any good. After all, what harm can it do?

We would do this because we have hope for you even though you might not understand what hope is. Plus, even if we are just talking to ourself as you think we are keeping you in mind for your best interest which is human kindness at least. Don't feel like the worlds against you and always try to see the best in other people, not being easily offended is a Christian teaching that can be applied to all walks of life. Just let people love you how they can, we are all doing the best we can. Sorry if you are offended.

How would you know that someone is a christian if it wasnt brought up in conversation? So.... what if you like a person and you found out that they are a different religion than you.... would you hate them from there on? it doesnt matter if christians dont understand... they have a sudden peace about because they have god and dont need to worry anymore. who says what religion you are makes you wiser? God is up there and you should be d a m n happy that someone is praying for you

Honestly, I do believe that *some* CHristians use the phrase "I'll pray for you" as a baseball bat to your head. They know it'll annoy you but they can talk themselves into believing they are just being Godly.
It's these kinds of people who use the Bible as a weapon and not a bridge.
If they could only realize that they are doing more harm than good. Why do they need to TELL you that they are going to pray for you? Why don't they just DO it? It's done to annoy and batter.
I'm a Christian. I'm not mindless, I'm not perfect, I'm not delusional. I'm a fairly cynical, off-the-wall, irreverent type.

we say we will pray for you because we know that if you dont get right with God before you die then you will burn in hell fire for all eternity. God is real whether you like it or not and i am fed up with atheist getting offended by us when you are the reason that God is being taken out of society. we have rights to ya know, and if we want our children to learn about God and his creation and not all of that evolution CRAP then we should be able to without sending them to an expensive private school.

Because God hears their prayers, and everyone deserves a chance because we all our Gods children, someday something or some sort of a situation will come around and I pray that you'll see the light, and lift the veil from your eyes, many look at this world through physical eyes only but if you look more in depth at it through spiritual eyes you won't be lost anymore and everything will fall into place. the way its meant to be.
