The nigh-omnipotent Beyonder was actually only a mostly-complete Cosmic Cube. And cosmic cubes are limited in power, as powerful as they may be.
Hyperstorm however, draws his powers directly from hyperspace, which is depicted as an INFINITE energy source on par with the power cosmic.
So INFINITE power vs. Vast, powerful, nigh-omnipotent, but limited power still ends up with infinity winning.

You know, I don't know who Hyperstorm is, but Beyonder (if I recall) was an entire universe that formed itself into an entity and called it the Beyonder. He (it?) travelled to our universe and would be the equivalent (in Marvel stats) of a true god.
My money is on the beyonder for a win.
If Hyperstorm is of equal power, then my money is on a titanic level tie with no clear winner as neither can be fully destroyed.
