2- For how long?
3- Your Travel Budget?

My favorite that I can personally recommend is the Pier Point Inn. It's out of the wind, has a view of the harbor from every room (with balcony) and is a Best Western so the rates are fair and the rooms clean. The onsite restaurant used to have the best clam chowder anywhere, but I can't say if they still do. And it's right across the bridge just off Highway 101 so it's easy to find and get in and out of.
