As a double major graduate in guitar and current master's student, I would say that some of the best unkown guitarists (from genres that go from classical to metal) are these:

Jason Becker
Marty Friedman
Steve Vai
Joe Satriani
Steve Morse
Vinnie Moore
Kiko Loureiro
Paco de Lucia (Flamenco)
John Petrucci
Yngwie J. Malmsteen
Tony Macalpine
Eddie Van Halen (not so unkown)
Wes Montgomery
Joe Pass
Django Reindhart
John McLaughlin
Larry Corryel
Randy Rhoads
Zakk Wylde
George Benson
Andy Timmons
Patt Metheny
John Scottfield
Eric Johnson
Paul Gilbert
Jennifer Batten
Michael Angelo Batio
Allan Holdsworth
Rusty Cooley
Alexi Laiho
Dimebag Darrel
Andres Segovia
Neal Schon
B.B. King
Robert Johnson
Jimi Hendrix
Buckethead
Nuno Bettencourt
Ron Thal
Tal Farlow
Birelli Lagrene
Joe Stump
Vitto Bratta
Eric Sardinas
Stanley Jordan
Reb Beach
Strunz and Farrah
Michael Romeo
George Lynch
Warren DeMartini
Mike Stern
Frank Gambale
Eliot Fisk
Greg Howe
Chris Impeliteri
Richie Kotzen
Jeff Beck
Jeff Loomis
Slash
Stevie Ray Vaughn
Jimmy Vaughn
Buddy Guy
Muddy Waters
Mimi Fox
Katrina Johansson
Pepe Romero
Niccolo Paganini
(although many people don't know this, this virtuoso italian violinist also played guitar, and some of his world famous Caprices are rumoured to have been written on a guitar that only had three strings while being in jail.)

All of them have contributed greatly to the instrument.

Stuart Smith of Heaven and Earth. My uncle Joe plays bass in that band. Stuart has been playing for a very long time now and his band is finally causing a bit of a stir. They play classic rock-type songs. Go to heavenandearthband.com, and listen to "Don't Keep Me Waiting". It's a great song. Heaven and Earth's new album features guest apperances from Richie Sambora of Bon Jovi, Glenn Hughes of Deep Purple, Bobby Kimball of Toto, Joe Lynn Turner of Rainbow, Howard Leese of Heart, and Steve Priest of Sweet. My uncle is a great bassist, just throwing that out there.

Also, Stone Gossard of Pearl Jam doesn't get the credit he deserves backing up Mike McCready.

And of course, Gilby Clarke and Joe Satriani.
