ROFL.....Great question!

I have a feeling Gene Roddenberry didn't put that into the script or storyline because there just wasn't time to use the loo! After all, Kirk was too busy chasing skirts, Spock too busy contemplating the human mind, Scotty too engrossed with his engines and the Doc too busy arguing with Spock's take on the species from earth!

Well even though Star Trek is not real, I'm sure they remove human waste by changing it to different types of matter (via transporter/holodeck technology)
