Um, no, God is only referenced as a "he" because 1) the origins of Christianity were during a time of strong patriarchal tradition, so an all-powerful deity would naturally be male, and 2) you have to pick a sex, because referring to God as an "it" distances the believer from the deity and makes it more difficult for the believer to relate to God (since God supposedly created us in His image, what does that say about us if we refer to God as an "it," while we refer to each other as "he" and "she"?)
God impregnated Mary via a miracle, not through literal sexual congress. He didn't need to have sexual organs of any sort, because that's not how he did it. Jesus was male, so far as we know -- I don't recall anybody saying, "Mary, it's a boy! Wait, no it's a girl! It's... oh, wow. Um... mazel tov?" Since he was simply PLACED in Mary's womb, there is no reason to suspect that he would inherit hermaphroditic traits from God -- if God were a hermaphrodite and passed this trait on to all of his creations, well, everything on earth would necessarily be hermaphroditic too, and we don't observe that, do we? Same goes with the Christ child: he created him as a man, born of a mortal woman, with no extra bits to complicate life any more than it was already going to become for him.
