No, the manga and anime are both set in fuedal Japan.
The reason for Shippou and none of the other main characters having last names is that only noble lords had last names in that day in age. It was after the Tokugawa Shogunate was overthrown did people begin to have last names, and then they usually adopted the last name of their local lord.

If you check out some of the episodes where a character tends to have a last name, they are usually connected to a noble family.

ex: Nobunaga from episode 8
