It refers to the time before the launch.
The clock starts counting up from zero when the shuttle is launched, "minus" time is counted backward from zero indicating time before the launch.

"T minus 10 second" --> 10 seconds before lift off,

I'm pretty sure it is Mission Time. If you hear "T minus 10 secs" it means the time _before_ blastoff. If you hear "T plus 2 hours" the mission is 2 hours old.
