Empty his cage and disinfect. Keep his cage as clean and dry as possible with regular thorough cleaning, and poop scoop every day or two. Fruit flies are attracted to food, especially fruit, so promptly remove any uneaten fruit from the cage as soon as he's done eating.To help with the fly problem in the future, pour some water in a glass and add liquid dish detergent and apple slices. Cover with plastic wrap and poke a few small holes in the plastic. It's an environmentally safe fly catcher, and safe for your pet should he ever get into it. The important thing is to create an alternate ( and lethal ) haven for the flies other than your pets home. I use this in my kitchen over the summer. Just be sure to replace it every couple of days.

Are you keeping the cage clean? Is the food dry? Are there chunks of fruits or vegetables laying in the cage? Fruit flies love all that stuff and if you're not careful you will have tiny little fruit fly maggots crawling in your piggies cage.
Make sure the water bottle is not dripping on the piggies food. That gets the food wet and the fruit flies will come and lay eggs on it. It happened to my ferret food once when I first started keeping ferrets.
And when you give your piggie fruit or vegetables only give it a little at a time and remove it once the piggie is no longer interested in it. You can give it more later.

You need to clean out the cage and put new bedding in there. Do NOT leave food in the cage all the time. Fruit flies are only attracted to FOOD sources but will breed in old bedding where it's nice and warm.
By the way, the guinea pig WASTE is a food source. Clean it every day. You might try changing the diet of your pet.

You need to clean out the cage very thoroughly. Use bleach, then rinse and dry thoroughly to clean out the bleach and the wet before putting the animal back into the cage. Keep the cage clean, and clear away old food promptly. Yeah, it's a pain, but there it is.

in a small bowl set outside of the cage put some bleach in the bowl it should help control the flies .
