I prefer to tailor my smart a$$ remarks to the individual smart a$$es, so I don't have a best one, per se.

After someone does something clumsy or emabarrassing:
"It's ok, everyone back home is still proud of you."


After someone trips:
"Walk much?"


After someone says something really dumb:
"Check this out. Your speaking priveliges have just been revoked."

or

"You just cost everyone in the room 50 IQ points. We deeply appreciate it."

In general:
"Sometimes when I'm embarrassed, I think of you and I remember how much worse it could really be."


After a feeble insult:
"Wait, let me care about what you just said for a second. *short pause* Ok, I'm done.

Okay.. this gets EVERYONE.
You just look at the person... raise your eyebrow in a really casual way (like you're amused, but not enough to laugh), and scoff, "Really?" Make it more like a sarcastic statement than a question. But, expect them to get really aggrevated.

I generally would only say that to my friends because they have senses of humor that are similar to mine. And it only works if the person they're talking about is actually dead, otherwise it's just confusing. :)
