A man and his son were in an accident. They were taken to the hospital, where the son needed surgery. When he was taken into the operating room, the surgeon yelled, "I cant operate on this boy, hes my son!" Why and how can that be?

The surgeon realized he was suffering from amnesia and snapped out of it. He was not really a surgeon on but a religious guy who called everyone "my son".
It's a good thing he realized before doing the surgery don't you think?

The surgeon is more then likely the boys mother. Or the mother had an affair and both men think they are the father.
