To "fly in the face of" anything means to challenge, go against it, resist it, deny it, etc.

(Another common phrase is, "to fly in the face of prevailing wisdom" -- i.e., to do something that is not conventionally wise).

So this phrase means to challenge God's seeming intentions or declaration, be disobedient, and so on.
