The short answer is that it depends on the species. Many ground birds such as ostriches and kiwis and water birds such as ducks have a penis-like structure that is used in 'the deed'. Most other birds have something called a cloaca. it's basically an opening where the reproductive organs and the intestines meet.

The act goes as so: Most cocks will step onto the females back and invert their cloaca opening. The female arches her back and does the same with her cloaca. The male rubs his vent against hers and after a few seconds (or a few minutes like with cockatiels), the pair dismount. That meeting of openings is called a 'cloaca kiss'. Some parrots will place one foot on their mates' back while others will step directly onto the female.

The male's sperm, produced in the testes, passes to the cloaca where it is stored until copulation (act of sex). The female also has a cloaca that leads from the ovaries. The female bird unfans her tail, moves it to one side while the male climbs up onto her back or gets close to her. Their cloacas are pressed together and the sperm moves from the male to the female. Well normally they meet at a bar or club and have a few drinks and one will ask the other to dance which gets them talking. Before long both are drunk and the hen will go home with the rooster and she will pass out. The rooster will jump on her and give her hell for a while. After words while she is still passed out he loads her back up in the car and takes her and dumps her back at her car in the parkling lot where he found her. She wakes up wondering why her panties are wet and goes home and never knew anything happened. lol

it's kinda complicated, but the male bird kinda flutters/hovers over the female and positions himself near enough so that he can penetrate her cloaca...I raise ringneck doves, so I have seen it a lot and it is really quite funny looking.
