I have a hidden ignition cut-off switch installed that at least keeps people from driving away with my Wrangler. You CAN install a regular alarm that is triggered by the doors opening, but if you take the doors off it's a pain and it won't stop jerks from cutting your soft top, which they are very quick to do.
Tuffy boxes are great for protecting your stuff, but if you're going to leave the Jeep somewhere for a loooong time, like an airport parking lot if you go on vacation, people have been known to take a prybar to them and destroy them. Best bet is to never leave any valuables in your Jeep with a soft top on it.
Oh, and I also get a small discount from my insurance company thanks to the ignition cut-off switch.

I have a hard top with motion sensor and sensors in the door and hood and back gate. Also there is a back-up alarm that if the battery ever gets tampered with, it goes off for 8 hours on battery power unless you have the special key to turn it off. It is hidden under the hood. With the manual locks you can even get them changed so that they will be power locks and lock with the alarm(too high tech for me I like to take the doors off too much to have that many wires running through)
You just have to make sure that if you have motion sensors inside the Jeep that they are set low enough that the soft top moving from the wind wont set it off. It wasn't cheap either, but I am glad I got it
Lojak is also a very good choice. If you don't mind keeping your fingers crossed that when/if your Jeep gets stolen they don't trash it.
Hood locks are a good invertment also.

Cructhfield.com has an alarm system that you can add an area sensor to. I had this system on my JEEP and anytime the top was off, if anybody reached past the edge of the body into it the alarm would go off. Never had anything taken from it without my permission.

You can install a regular alarm system, but it won't stop someone cutting a hole in the top to get to your stuff. My suggestion is to buy some lockable storage boxes from Tuffy Products. They make them for the wheel wells, under the rear seat, under the hood, and more. The other option is to get a big scary dog and leave it in your Jeep.

Depending on your budget.....there are anti-theft alarms. remember most car theives are looking for the easiest car to take.time is precious to them. the "club is a joke. a chapman lock can be effective or a number of realitively cheap but effective devices work. Park in high visibility areas where people walk alot or well lighted areas. and if you really are worried take the distributor cap off with you. Lojack system is still the best option. My husband has a Jeep Wrangler, and he says that his alarm system is the way it looks, because he hardly ever washes it. Nothing has ever been stolen from his jeep.
