Well it depends if you microwave it then water the plant while it is still hot then yea it will kill the plant, the hot water will kill the plant you will scalded the rotes. But if you zap it then let it cool it would be just like any other cool water. As long as the plant is getting the other nurturance and light it needs it will have no affect at all.

A microwave only heats water (microwaved food is cooked by the heating of the water contained within that food), just as any other method of heating water. This would not affect the water in any other way though, therefore would not prevent plant growth.

Why dont you try it. Get 2 plants water one with tap wtar the other wit h microwaved water, same temp though.

If the water is still hot and kill the roots, then yes they will not grow, same as if you watered with boiled water of the same temperature.
