Two questions: what stroke were you doing? Butterfly? Crawl? and how much stretching do you do?
It could be a problem with rotator cuff (this is a common problem for swimmers) or you could have pulled a muscle, or it could simply be that you haven't been doing flexibility and stretching exercises.
Did the pain persist after you stopped swimming? If so, have you seen a doctor? or a good massage therapist? Don't mess with shoulders. They are weird joints to begin with, and it doesn't take much to get them out of kilter.

Could be your rotater cuff, go get it checked out. Actually, I did that and went to my Doctor and said " it hurts when I move it like this" (showing him the range of movement) and he said "well don't do that", I then said that I wanted a second opinion, and he said "OK then, you're Ugly"....everywhere I go, I get no respect....
