Take the mirror apart and dynamat it from the inside, could be a pain to pulloff, but it will fix the problem.

The problem is that the mirror represents a heavy weight at the end of a single support lever. Mechanically inherently unstable.
The way to counter it is to add a second "support point".
Take some heavy foam or rubber. Position the mirror where you like it. Cut the rubber to extend from one end of the mirror to the windshield. Attach to the mirror and the windshield using double sided tape.
This looks like $hit and keeps you from adjusting the mirror, but that's the price of having big bass. That or get rid of the mirror.

Unfortunately, there is little you can do with regards to the rear view mirror. You can try placing a small strip of dynamat on the back of the mirror, but this will likely not resolve it fully - it will simply reduce it some.

Doc Cincy has the right idea (sounds good to me).
Loosen the screw and the whole mirror should slide up and off.
Of course you could also replace it at this point.

That is part of having subwoofers. Even stock stereos these days can cause rear view "bump". You will learn to love it ;)
