Number two is grammatically correct. Prepositions are very difficult to learn in English. In sentence number two, the preposition "in" is really acts as part of the verb, "to major in." When you use "major" as a noun, "What was your major?" You don't necessarily need the "in", but when major is a verb it usually takes "in"

Number 2 sounds better than number 1, but I would just say "what was your major" or "what did u major in"
