Yes, it's correct. But you could shorten it to
'If you don't like me, why did you tell him that you did?"

Well when this person told person B that they like you, the liking should still be present tense since you used like in the present tense.... so....here it should be...

If you don't like me, why did you tell him that you like me?

The "why DID you" takes care of tense, liking you is irreverent to the tense so you should keep it that way.

It should be
If you dont like me, why did you tell him that you like me?

When you used "did", you need not use the past tense in "like" too.....
