Depends on where you're going to be "based" and what your interests are. For example, if you're in Madrid, then I'd concentrate on areas around Spain, like Barcelona, Granada and Seville. You can go from there to north Africa. Similarly, you can go west towards Lisbon and other parts of Portugal. And a wonderful weekend trip would be to Toledo.
If you're going to be based in London, then Paris and Amsterdam are also easily accessible and must-sees if you've never been. Both cities can keep you occupied for quite some time. Antwerp and Bruges are charming if you want to experience "old" Europe. And of course Italy: north (Milan) Tuscany (including Florence) Rome and the South....Like Spain, the country is amazing to travel within, with all the rich history, food, art, etc.
On my wish list would be Estonia and Lithuania, which haven't been overrun by tourists yet (kinda like Prague was about 10 years ago) and then even further east if I had the time and funds. Keep in mind that you are likely to meet fellow students from other parts of Europe, and it may be fun to visit them "at home" or get the local tour!

I've traveled through Germany, Austria, Switzerland, Italy, Czech Republic, and Slovakia. My absolute favorite place was Venice, Italy. It was amazing!! Then you have to visit Prague. Switzerland is awesome no matter what city you are in and even better out in the country. Thats the top three. Everywhere else was lots of fun but not amazing.
