Neither. The correct thing would be "Whatever the reason is, you shouldn't hit your little sister." It sounds more natural to say "No matter what the reason is, you shouldn't hit your little sister," or "You shouldn't hit your little sister for any reason."

Neither one is great but one is better than two. How about: "you shouldn't hit your little sister, no matter what is the reason" or "you shouldn't hit your little sister, whatever is the reason" ? It's awkward to end a phrase with a verb like "is".
