If you are looking for understanding, I believe I can help you, but if all you are looking is to have more ammunition to attack the Jews, Christians and Muslims then stop reading, and don't bother with what am I about to explain as I know it.
In the Bible, the old testament, you will find that God was ruling with Iron hand, when someone does something against the humanity and Law, he ruled harshly, but later in the New testament, after the flood, God decided not to be so harsh on us, and to give us a better chance to redeem our self, and make things right. Look up the story about Sodom and Gomorrah for example. People were breaking the commandment left and right without any regrad to any other beings. So, God at first wanted to distroy all. Lot, the attorney at law in their time, tried to saved them. To that God wanted him to find as few as 30, 20, or even one person in these cities to save all of them, but couldn't find any. That tells you, that God a first wanted to give all of them a chance to be saved because of the few good one, and when Lot could find any, then God gave them a very harsh punishment. That is not terrorism, that is punishment.
In the Quran, it seems that people were the one who are handling the punishment through Muhammad's orders.
To clearfy another point is, terrorism is for political gain, purpose. What would the political gain would God need to use terrorism. For those who who believe in him, he is already the ruler, and for those who don't nothing will make them know or understand him. If you are one of those who doesn't believe in God! then, your question doesn't hold water. You can't blame someone for any act, if you don't believe they exist. Unless, you do believe in God! Do you?
People are the terrorist not God the almighty, we are the one who break the laws and then scream oh lord were are thu, help us!
God IS mercy full of grace. God gives us many chances to redeem ourself, and make things right, God is loving, but you can't have love and mercy without having a way to show the rebels that they can't get away with what they want as they please. They have to know with what one does, there are punishment if they go against the others. As a parent who loves their children with all their heart, but when their kids rebel, they must be punished, so they know they can't get away with their ill deeds.
I hope that helped a little, at least. If you don't believe in the Almighty, there is nothing I can do, and I will not. Only one, respect others, respect their faith, and what they believe in. You don't have to be one of them, just try to respect them. Thank you.

God punishes the wicked because God is not only Love and Mercy itself, but God is Justice itself and God is the giver of our life. We can't live or do anything without God. Why? Because He is God and we are not.
