If you eat it its in there. Your body turns the excess stuff into fat. You lose a very little in your feces but no more than 10%.

If your body doesn't consume all the calories you intake in one day, the calories are not wasted but instead stored in the body and on the long run gain wait.

If you eat more than your body uses in one day, it is stored as fat. As for waste, the body isn't perfect, but I would think that if you're taking vitamins, there will be a lot less wasted energy. First, vitamins help your body digest the food (as does drinking water with the food). Second, once nutrients start getting absorbed, vitamins help form the enzymes that help it actually chemically convert the food into energy and actually use that energy as well.
