Look at his point of view. His world was turned upside down. Everything familiar his first weeks (unless you bred him) is gone and he now has you and two buddies. He's figuring out what is normal, maybe a little insecure. When the stimulation and attention stops he doesn't know what to do so cries. Give him a toy to play with quietly. Don't "rescue" him every time he cries...let him figure out you're gone but will come back. When you come back don't make a fuss. In fact until he's settled down quiet ignore him. Puppies are smart - neighborhood pup adopted us and would come out to greet me jumping up. I taught her to sit quiet and ask for attention - then praised her. Now she comes out and sits, wiggling, for attention instead of jumping up.
Keep a routine - be firm with discipline but generous with praise. Once he figures where in the "pack" he is and where you are he'll behave. Give him something to occupy his time when he's away from you.

When was he taken from his mother? I got mine when he was 7 weeks old, but he was socialized very well when I got him. He was an only puppy, and I took a pillow case of mine over to the breeder at 4 weeks so the puppy could get used to my smell. He may be missing his mother. My 3 month old still cries somewhat, but he is learning to entertain himself quite well. Right now he is into stealing my hair scrunchies and running around the house like a madman with it. Try giving him a variety of toys too, this may help.

He probably suffers separation anxiety. Since he's a puppy you should start getting him used to it young by leaving him alone for a few seconds, then come back. Slowly increase the amount of time you leave him for. This will show him that you will always come back, and he will begin to get better at being left alone.

I thought puppies were supposed to stay with their mom a bit longer. Can you make him a little "nest" to be cozy in with a small teddy bear? My dog is 9 now but I still leave the radio on for him when we leave the house. Hope this helps

Because when he cries you come back and play with it. They are like kids crying in the night. You want to go but you have to say enough is enough and they eventually go to sleep. Crate training might be in order here.
