The cars have similar features (including the color), and the 2004 has about 23,000 miles. Does the dealer have an incentive to sell the newer car?

Supply and demand. The dealer can always get another 2006 model, but the 2004 models are harder to come by. The 2004 is actually worth less, but people who don't like the split digital dashboard on the 2006 model might be willing to pay more not to have the "Star Wars" look.

Personally, I prefer the 2006 model (bought one in February) because the previous model year Civics didn't have side impact air bags. I deliberately held off on buying a Civic until that feature was available. I don't really care if the speedometer is digital or analog as long as it's accurate.

2006 Honda Civic is redesign model, only 2004 model is an old model. Civic increased larger in interior and exterior. Civic will have their new level Si for sedan, always has Si for coupe. And has the GX NGV for sedan.
