What make / model / year of vehicle are we talking about? Best thing to do (and believe me, Best Buy does this a LOT) - go to a professional car audio retailer (not a chain retailer like Best Buy, Circuit City, etc) and have them check the front speakers (they may charge a small diagnostic fee ~ $25).
Chances are, they will be able to tell you if the window motors were affected by the speakers / installation. IF they were, you can bring that paperwork back to Best Buy, show it to the manager, and demand that it be corrected. If the manager still does not resolve the matter, you can take them to small claims court.

If they hooked up the speakers and messed up your power window they should be responsible. I don't know why the manager said it was normal wear and tear, nothing wearing and tearing on a window motor putting a system in a car. I am pretty sure they had to work the window in the process of hooking up the speaker, either to put it up or down to check for clearance of the speaker, so I don't know, keep bugging them till they give in

Give me a make and model of your vehicle and I will give you a price for your motor. I would have to say it most likely is normal wear and tear, because they should not have messed with anything like that for your speakers.
What exactly is going on with your windows to make you suspect the motor?

Oh, magnets can affect motors, I've only ever noticed it to make them run faster (depending where the magnet is located in reference to the motor). You can check that as well.
Remove your door panel, disconnect and reconnect the wiring harness back to the switch system. Check fuses too. Look for any cut wires going from door to switches in panel.

if you have realy strong speaker magnets and they are close to the window motors it can effect the window opperation magnetic field can be stronger than the magnets in the motor causing field distortion (slowing the window motors )this can blow the fuse on the p/w circuit and eventualy burn out the window motor(s).
