Well, it certainly is not a term of endearment when used as a statement. It usually means the person saying it does not like what he or she is hearing and can only come up with the old standard phrase.

Its not so much the specific meaning as the spirit of the idea that is important.
F..k you suggests a kind of violent exploitation. When you're angry enough with someone, you say that to suggest that you would have that the worst emotional or physical desolation of that person should occur upon them.
Like if you had a boss, say a woman boss, whom you really dislike, whom you hated absolutely more than anything, and she got raped. That rape would be a horrible thing and decimating to that person, but you might secretly feel pleased that she finally got what she deserved.
Saying f..k you is in effect communicating that same feeling of thinking that this person deserves to be subjugated to the worst possible cruel exploitation of their person.
Obviously, the phrase may not have that weight with everyone who uses it, but that is essentially the idea behind it.
I am a professor of modern languages at Brown university and I teach a class on slang and modern usage to my upper level students, and these sorts of questions come up constantly.

Fornication
Under
Consent of
King
That's the origin of the word itself, it was a document presented to newly wedded peasants in Midieval times allowing them to consimate their marriage on the night of their wedding, since techinically the king had first rights to the bride.
So, I think the word itself has evolved to literally mean the act of consumating, or "sticking it to them."
I think it's just an effective way of tellling them to take it up the rear, or screw them, since "screw" seems to be an interchangable substitute for the word.
Tried to keep this post as clean as possible, but still felt compelled to answer.

well, I was gonna think this a big fat joke, til I read the 'please be serious, etc.' I haven't a clue where this 'awful word' comes from but it's not a wonderful 'American word/invention' as I've heard it said in German.. Spanish. (Weird, eh?) It must have some real weird origin.. like 'old Gothic' or middle English.. it's obviously (all words are) a corruption of some 'foul word'..some unspeakable act! lol..from the l400's.. yeah, no doubt.. that's it, dude....

I thought it was For Unlawful Carnal Knowledge.....
very interesting theories here!
How it ever became an insult is beyond me...but nevertheless, I am sure you know if someone says it to you, they are NOT trying to be nice.

It actually comes from the medieval archers flipping off the opposing army with their middle finger because that was their string finger. The Fu*k you part, comes from 'Pluck You', was what the archers used to say while they taunted the other army with their string fingers. Pluck you, evolved to Fu*k you, over time.

It is a very negative word as I'm sure you know. It not only shows disrespect for the person the word is aimed at, but it also shows that the sender is disrespecting themselves!!!...
