According to Judaism: it depends.
As long as you don't move anything which is forbidden to be moved on the sabbath - articles which fall under one of several categories of "muktzah" - there is no problem with cleaning up your room.

Yes! You should do that before or after the Sabbath.
Exodus 20:10 "But the seventh day is the sabbath of the Lord thy God: in it thou shalt not do any work, thou, nor thy son, nor thy daughter..."
Hebrews 3:18; 4:1,3-6 "And to whom sware he that they should not enter into his rest, but to them that believed not?
Let us therefore fear, lest, a promise being left us of entering into his rest, any of you should seem to come short of it.
For we which have believed do enter into rest, as he said, As I have sworn in my wrath, if thou shall enter into my rest: although the works were finished from the foundations of the world.
For he spake in a certain place of the seventh day on this wise, And God did rest the seventh day from all his works.
And in this place again, if they shall enter into my rest. Seeing therefore it remaineth that some must enter therein, and they to whom it was first preached entered not in because of unbelief."
The Sabbath is Friday Evening to Saturday Evening. (Jn. 4:22-24)

Actually, if you read the Bible and take it literally, yes, you are breaking the Sabbath.

Under the law, to clean your room between sundown Friday and sundown Saturday would be a sin.
