I have disconnected the battery because it is the only way that it will quit sounding. I have tried resetting the alarm system and removing the fuse that controls it.

Is it a door alarm or check gages alarm?
Door alarm, get a can of WD40 and spray the door latches on the inside threw the hole in the door, get it all over in the mechanism. that will flush the debris out and lube up the latch.
If it is a warning chime then you should get the codes pulled from a Advance auto parts or Auto Zone. then go to http://www.lincolnsonline.com and post your question in the Mark VIII forum and you will get much great information.

Edit: am I totally misreading this? is it the car alarm like as anti theft?

Check the hood switch if its off just a little it can cause the alarm to go off. The trunk switch was bad to get water in them and short out. The pad with the numbers have know to get water in them. My advice is to unhook the system if you dont want to spend some money on the car. But a simple adjustment of the hood switch may fix the problem.

I had a 93 back in the day with the same problem. Try electrical lube in the door and trunk sensors. They lose contact with the dirt and grim time deposits.
If that don't work. Just disable the system.

You might have a bad switch in the door the switch that turns the interior lights on when you open the door. Try not locking the car and see if that helps until you can figure out for sure what's wrong.
