If God and faith can't hold up to some human questioning, then neither are worth having.
When I was a teenager and began to question my faith I was often told that it isn't our place, as mere mortals, to question the almighty God. I insisted that God was big enough, strong enough, and powerful enough to understand.
Science doesn't bash God... PEOPLE who don't believe in God use science to bash god and those who do believe.
Anytime Holy Scripture is used to "bash" others it is a gross misuse of those Holy Books.
Religion and Spirituality is meant to help individuals become closer to God. If it is used for any other purpose, then it isn't about God, it's about human ideas.

Questioning faith has been around for along time - Did not Moses question God? Did not Elijah question God? Did not Peter question Jesus? Did not Paul question Jesus? Why should we be any different? At least we have a real God to question - so many don't have that. They have a religion to turn to but it hasn't anything real to offer them - maybe some warm fuzzies. And yes, we can look around, had this conversation with my son yesterday, and wonder "where is God in all of this?" As I told him, right here, as I laid my hand across my chest. He's the internal working of our hearts, minds, and souls - he's the hope of everyday that we can and will make a difference in someone's life just by our smile, by our hope, by our resolve to settle for nothing less that God our Father, Jesus our Redeemer, and the Holy Spirit that indwells within us. If you ever stop looking at Christ, then you've got plenty to question - but if you're focus is always on the Lord and on His Word - you'll always have plenty to keep you on the narrow road that leads to heaven and off the broadpath that leads to hell. It may not be your faith your questioning at all, but the religion you have chosen - ask yourself - does it base itself on the King James Version of the Bible, does it believe in Jesus Christ as the only way to heaven, does it believe in the indwelling of the Holy Spirit? Sometimes when you find that you're becoming confused because of all the satanic propaganda that fills yahoo questions and answers, then look to the Truth and not yahooers! People will always lead you astray but Jesus will never fail you.

Both sides do have merits and flaws. I agree totally on that. What I ended up doing is just labeling myself Pagan (in the sense that I don't follow any mainstream religion), find Truth where I can (example: Treat others as you want to be treated... which is a common teaching in many different religions and philosophies OR... here's the biggie that'll get me in trouble... Evolution) and don't worry about the rest.

I am a Christian and at times I question, Do I really believe that? I think God allows us to have doubts so that we research and our faith gets stronger. It is very hard when you are going through bad times and you wonder sometimes where are you God? He is always with us. What is weird about it, is I start Praising Him anyways and I get through it a lot better. I brings peace over my situations. I suggest you read the book of Job. God allows us to go through hardships for us to have testimony and share with others. If you get involved in church (Small group) and raise these questions and seek "biblical, historical" answers and seek God, you will start to have a personal relationship with Him. It is ok to question parts of your faith. I would imagine that might strengthen your faith, if you wanted to keep it. :-)
I usually question mine everytime I learn something that has a big impact on my thought processes and feelings and beliefs. I wish to keep my Path "updated and modern", not outdated and stagnating.
I think you are realizing perhaps some tenents of your faith is stagnating you, keeping you from growing. You just need to do some introspection and ask yourself a lot of questions. You are correct---both and all sides have their flaws and merits.
I was agnostic once---then I switched to atheism. I did feel like I was between a rock and a hard place. I had friends to help answer some of my questions about atheism.

Christianity is a guilt ridden form of religion, in my opinion. whatever you decide is for you to figure out. i am myself, an agnostic. In life, there is a Grey area...in religion, a lot of it is black and white, no exceptions, follow the book (doesn't matter what religion you are, most have a book). You need to do some inner/soul searching of your own to find out what exactly you believe. it took me to realize that I don't need to be a religious person to do what is morally correct. I accept what I have done, and what I do, it's called responsibility. I am not going to ask for forgiveness, nor am I going to say 4 hail Marys (i am not mocking) If god does exist, I will be judged in the end on how I lived my life, not on how many times I went to church. Good luck in finding yourself.

If your faith is strong enough, questions aren't a bad thing. However, it does sound as if your faith is weakening. Perhaps you should do research into other religions that might answer your questions better. Or, if you want to stay in the same religion, bring up these questions to a theologian of your religion, a pastor or someone who researches such things.
Other than that, I would say become an atheist or agnostic.

Best tread your own path. I use logic and experience to determine what I believe. I certainly could not believe in a god, especially the Christian God who apparently will punish us if we don't believe, however good we are. Sounds a nasty piece of work to me. God is a man-made creation. Enjoy your life without the burden, guilt and fear of religion. Just a suggestion.

Any part of your beliefs that are not questioned are parts open for deception and lies to be believed. Every part of your beliefs should be routinely questioned. If a Christian is not frustrated and confused from time to time odds are they believe lies and live in fairy tale land. We are told to study to show ourselves approved. No single person (except Christ) will ever hold all the right beliefs. It is our duty to routinely question and modify our beliefs as we should constantly be growing and maturing. If we believe the same things this year that we believed 5 years ago... we are probably not growing in Christ. I learn more about God, Christ & the Bible every year and modify my beliefs in accordance with the new revelations and truth that God gives me.

When you question your faith you are not questioning the actions of GOD . You are questioning the actions of humans and religions. Man speaks loud and God speaks soft. Questioning religions is the only way to ever hear God. live by the laws of Karma what goes around comes around.
