The story I heard was that back in the old days when the first computers came out there were a lot of mechanical parts. No microchips back then... and an actual insect messed up the mechanism and produced errors. Hence the saying "having a bug in the system or program."
But here is a link to the definitive answer:

When huge super computers where in use a bug got in and it was not letting two transistors to touch so pass current and thats why it was stuck for a long time and after lot of searching for tech defects this bug was found and that is how
"bug" word came in picture

it goes back to the old days when computers used vacuum tubes. A technician was checking to see why a tube burnt out and discovered a moth or something like it was the cause and as the person was taking it out, another person asked what they were doing and stated I am taking a bug out of the computer and that is how the jargon came about.. if I am not mistaken

in the past, the size of computer was very much larger, one of the printer of US ARM forces got out of order, when checked was found that bugs were nests inside, so they remove the bugs and clean the printer, from that event the story begins, of bugs, and debuging.
