'I should put these two books where they belong' is the correct sentence.

the second one would be correct if you said
i should give these books to the person they belong to.

where is a defining relative pronoun in this sentence, it's being used instead of the phrase 'in the place where'

Things belong either IN a place or TO a person (someone said books could belong to a bookcase, but that's quite odd. They could however belong to (that is, be owned by) a library or a school.).

So, it's not "to" and, as has been pointed out, "where" includes the idea of "in" so One is correct.
