On the bottom of the Atlantic ocean, 1700 feet under the surface, archaeologists found the wreck of the old side-wheel steamship, "Republic." She sank in a great hurricane in October, 1865, off the coast of Georgia (US - the country of Georgia is landlocked).
Newspaper reports after the ship's loss said that she went down with $400,000 of gold coin, destined for New Orleans. And one newspaper story suggesed she also carried a separate cargo of $70,000 in coin for someone else in New Orleans.
Using robotic equipment, the archaeologists excavated the SS Republic. They found the remnants of two wooden barrels holding gold and silver coins, 59,000 in all. So far, they have not found the rest of the money said to have been aboard th ship.
The wreck of the SS Republic presents MANY historical mysteries. One of the myseries is, who were the people who escaped from her that stormy day? Some are known and their stories have been found, but most remain just names in newspaper lists of shipwreck survivors. Another is who were the people who died after the ship sank? Newspaper accounts suggest one or two people drowned while swimming away from the sinking ship to lifeboats, and either 14 or 16 people died while castaways on a raft that was not found until a week after the sinking. All of these people today are forgotten, nameless victims; who were they?
Of course, the archaeologists would VERY much like to know where the rest of the money can be found on the wreck.
And finally there is THIS mystery:
At least one and maybe more of the canvas bags of coins in the barrels came from the Bank of New York. The archaeologists found the lead seals used by the bank to close the bags. Those bags of coins were silver half-dollars, ALL made in the New Orleans mint in 1861 - some before Louisiana seceded from the Union, some made while Louisiana was an independent state, and others made when the Confederacy ruled. So the coins in these bags were under Confederate control after they were minted. Most of the money in New Orleans was dispersed into the Deep South when the Union assaulted, and captured, the city in April of 1862.
HOW DID THEY GET TO NEW YORK DURING THE CIVIL WAR?
How did these bags of 1861 "O" silver half-dollars end up in a New York bank vault, and then come to be put on the doomed vessel to be shipped back to New Orleans only months after the war had ended?

If you are talking about real mystery then, Yeah, I have to agree with the last poster. Jack the Ripper is probably the most popular, and sensationalized, unsolved mystery in the last 1000 years. I don't really consider Atlantis, the Bermuda Triangle, the Loch Ness monster "historical" mysteries as there is very scant evidence supporting their existence.
Of the mysteries listed the Shakespeare one is a close second. I agree that he almost certainly did not create most of his attributed work. Maybe he was the English language's best plagiarist.

How did Amy Robsart really die. She was the wife of Robert Dudley(Earl of Leicester) who was in Queen Elizabeth I's court. Robert Dudley was supposedly the lover of Queen Elizabeth I. Amy Robsart's death is a 500+ yr old mystery. She either died of breast cancer, suicide or murder. She was complaining of pain in her breast the last few years of her life and was found at the bottom of the stairs in her house. If you can solve this mystery, you'd be very famous!!!!!
