You ask a really good question. Jesus, God and the Holy spirit and all one in the same...I know...confusing...its one of those things that just require faith to believe in. But Jesus however, is still the Son of God. But when Jesus became man, he left that behind and was seperated from God. So he was praying to God in the garden, God his father.

Jesus is a part of the God Head, God the Father, God the Son and God the Holy Spirit, therefore when Jesus prayed in the garden, He prayed to God the Father. God is omnipresent and He can work in different capacities, as the Father, The son or the Holy Spirit.

One cannot understand a Christian's answer to this question if one does not understand the Christian view of who God is.
Jesus is God because he is a part of the Godhead. He was praying to the Father in the garden, who is also a part of the Godhead. We enter into communion with God through the indwelling Holy Spirit, who is also a part of the Godhead.
This is an answer to the question from a Christian perspective, which people are free to accept or reject.

In the garden, Jesus was praying to God.
God the Father sent Jesus the Son to pay for our sins.
