Your best bet is to probably fly into JFK. It is usually the cheapest too. As far as what area to stay, definitely stay in Manhattan. It is going to be more expensive than the other boroughs, but most of the tourist attractions are there. One hint for you though. You may want to consider taking the train out of New York into Connecticut before renting your car and driving to Maine. The traffic driving out of NYC is horrible. You may also save on the rental fee.

'Better' is a subjective term; perhaps convenience is what you are looking for. If you can get a non-stop flight from your home city to one of the New York airports (Newark - EWR, Kennedy - JFK or La Guardia - LGA) that should be your first choice. All three have pros and cons. JFK has a recently completed transit system that makes getting into the city relatively easy and not too expensive, however airport is huge and non-stop service to JFK is not as easy to find as to the others. LGA is physically closest to Manhatten, but the airport is running above capacity and it can be pretty chaotic. EWR is actually in New Jersey, and while there is good public transportation to the city it is not as convenient as the others. See http://www.panynj.gov/aviation/jfkframe.HTM for more information.
Assuming you have already checked it out, you know that renting a car in NYC is the most expensive rental proposition in the country. This is ESPECIALLY true for rentals at the NYC airports. Consider taking the train from NYC to New England and picking up your car in Connecticut or some place outside of the New York city limits.

All of the major airports: JFK, LaGuardia and Newark are fine and have convenient ways of getting into the city. If money is your concern, the cheapest is LaGuardia where you can take the public bus and train into Manhattan for just $2. Depending on your hotel, you may be provided with hotel shuttles from JFK--both Newark and JFK have train and bus service into midtown Manhattan.
As for hotels, if you are planning to take in Broadway shows or Lincoln Center, it would be good to stay in the Times Square area. There are many major hotel chains represented, and their concierges are especially equipped to help make your trip an amazing one. Some are hotels with bars/lounges that are hot spots, like the W.
If celebrity-spotting is more your thing, consider the hotels in the Soho/Tribeca area. Mercer Hotel, Soho Grand, 60 Thompson and Tribeca Grand frequently make the gossip pages....for example you may have heard of an infamous phone throwing incident?
Check into Tripadvisor.com to see what other travellers have to say about whatever hotel you are considering.
If you look into Enterprise and Budget Rent-a-car you may be able to lock in a deal, especially if you are flexible with dates. I was able to get a good deal renting a car from Enterprise in Greenwich Village mid-week, in the past I have also taken a bus into New Jersey to rent from Budget for longer trips. As stated in above emails, do NOT rent from the airport, and wait until you are ready to leave the city. Parking is very expensive/hard to find in the city.

Fly to Neward, NJ. Its closer to Manhattan than JFK. Rent a car in NJ or anywhere outside of NYC. Its too expensive. Don't park anywhere. Tickets run $125.00 +++. Its robbery.
Stay in a hotel through priceline.com. Get one by Time Square or cheap down by Chinatown Grand or Canal street.
Go to Canal St to get your fake LV bag or some goodies.

If you're going to Brooklyn, I wouldn't fly into Westchester. JFK and LaGuardia are closer, and that could even out the price of airfare in what you spend on ground transportation. Good luck.

JFK. You could also try newark... or philly...but those are going to give you a pian in th butt drive that, trust me, you want to do all you can to stay away from. I personally dont like JFK, but as long as you fly American or US Airways you should be okay.

probably JFK..don't drive in NYC use the subway or buses or cabs,,easier and quicker to get around...then rent a car when you want to go to Maine...

I used to work in travel. Most people flew into Laguardia (sp?) since they said it was a little less crowded.
