One is grammatically correct. Do not use a singular common concrete noun without an article.
I think "Every big city has a subway system" is better, though. I also don't think either sentence is factually correct.

if every big city does indeed have just ONE subway then the first one is correct. but if every big city has more than one subway, then neither is correct the sentence would be every big city has subways.
