I can appreciate people here have their favorite styles and systems and have listed them here for you to answer your question. I am not saying they are all wrong, because they are the most effective for each individual advocating it.
Here's the core of the issue, though; there is no end-all ultimate martial art that is better than all the rest.
It would depend on your body type, your attitude, your physical ability, and endless other factors to discover what particular art is best for you.
If there were some ultimate art, why wouldn't everyone take it and drop eveything else?

I agree with Steel's post. It really does depend on the person. Also, though, different people are looking for different things. Not everyone is looking for raw, brutal, self-defence, and so look for other things in martial arts (e.g. WTF Tae Kwon Do). Not that I have anything against WTF TKD, I actually like it, it just isn't the most practical martial art for self-defence.
I assume you mean unarmed self-defence here. If so, with all being equal, some of the best systems (aside from mixed martial arts) are Brazilian Ju-Jitsu (or even regular Ju-Jitsu), Krav Maga, Wing Chun, Hung Gar, Muay Thai and - my personal favourite - ITF Taekwon-Do (as long as that last one is taught with the self defence applications that are in there if you have an instructor who teaches them - elbows, knees, throws, takedowns, pressure points..., above and beyond the kicking and punching that are useful anyway).

well if you want to put your opponent down for the cout or just to stun him to the point where he cannot continue i suggest a combo of Judo,Taikwando,and Kempo all and others like Akido ,Kendo,and Karate are most use by many marital artists and different styles give you different options for different situations to use against an opponent or attacker but overall Judo and Taikwando are good styles to train in self defense

Jui jitsu, is great because now they teach you more than just the groundfighting in there. they relly focus on standup to now. or you can take Krav Maga. Krav Maga is the Isreali Art tought to all there military and police, very violent and deadly.

While martial arts = great for self defense I don't think it can beat getting a gun ahd shooting someone square in the chest a couple of times

I would recommend either jiujitsu or aikido if you are looking for a grappling art.If yoare looking for a striking art then I would recommend karate, jeet kune do or wing chun. You can find more information on www.wikipedia.com
