The beach is nice and all the major tourist attractions, but we also have moutains, get directions to Julian and get some great apple pie. Visit the ostrich farm on the way to the Wild Animal Park. Explore the desert south of Scissors Crossings and see Indian drawings. Hike up Palm Canyon to the waterfall and go swimming. Wherever you rent a car they should be able to give or sell you guides to lots of places. There is also a Harbor Cruise that goes around the bay, many tours available on dry land including the graveyard/haunted San Diego tour. There's fishing charters and so on and so on. There's so much you'll have a hard time deciding in just 3 days!

During the day, here are some fun things to do in San Diego:
Check out some cool outdoor places - there are many different beaches in San Diego, each with their own best features. Some are good for surfing, others are good for sunbathing and people watching. Others are good for walks or snorkeling or taking the family.
Other daytime fun might include visiting the San Diego Zoo, located in Balboa Park. Balboa Park also houses several nice museums and gardens. You can also take in the view from Cabrillo National Monument in Point Loma or the Presidio hill just above Old Town State Park or the ocean view at Torrey Pines State Reserve. For unique shopping experiences, check out downtown La Jolla, or Seaport Village (on San Diego Bay) or for serious shopping, go to Horton Plaza (downtown) or outlet shopping in Carlsbad, Viejas, or San Ysidro. There are also many resorts for tennis and golf. For the kids, you can go to Legoland in Carlsbad, or Sea World. There's also plenty of opportunities for sailing, day hikes, surf kayakking, mountain biking and rock climbing. If you or your boyfriend are into history, check out Old Town State Historic Park, or the original Mission San Diego (Mission Valley) or the Maritime Museum (on the harbor).
At night, there are lots of great restaurants and clubs in the Gaslamp Quarter (downtown), and some more nice restaurants in Little Italy (downtown). Pacific Beach's bars are popular with college students for drinking, and Hillcrest has a trendy nightlife, and is the center of the region's gay and lesbian community. Ocean Beach has a more laid back nightlife. Old Town has some nice tourist-oriented Mexican places with good food and big margaritas. There's lots of movie theaters around town, and also some decent performing arts venues - for concerts, and plays. If your boyfriend likes baseball, see if you can get tickets to the Padres games in Petco Park, located downtown, just next to the Gaslamp Quarter.

Ocean Beach Street Fair is June 24th. You're near the beach and can go to the sand and water but also there are bands, foods, art, etc... Enjoy San Diego! P.S. Just look for Ocean Beach Pier or check out the OB Street Fair website for more info.

I suggest Balboa Park and maybe taking in a baseball game at Petco Park, they'll be playing against Seattle when you're in town and after the game the Gaslamp is the place to be it makes for a great night and doesn't cost much, the tickets to the game are as low as 5 bucks you sit on a hill past the outfield fence and you can still walk around if you want to and the cover charge for the clubs are pretty low too.

the gaslamp is very expensive.. covers are from 7-10 bucks.. that doesnt cover drinks. you can hit up lady's night and get in free. you just have to do a little research,
If you like dancing, I suggest Incahoots at mission valley. It's right off of I-805.
Balboa park is also nice. avoid it at dark though.
I will be there the same time you are! have fun!!

I agree with the others that the beach is a good choice. It's so easy to get burned out on a steady diet of theme parks and miss out on some downtime at one of the beautiful beaches here. Mission Beach and Pacific Beach are near Sea World.
