It is overused. Too general.

If you are a student receiving this comment, there is nothing to worry about. Your teacher wanted to say something positive about you.

If you are a teacher, think about WHY this student is a pleasure. Is it because s/he turns her/his work in on time? Is it because s/he is agreeable and cooperative? Is it because s/he is helpful? Is it because s/he just sits in the back of the room and doesn't bother you or anyone else? For parents, the specifics are more meaningful. I understand that for teachers, it is the easiest way to enter a positive comment. I used it all the time, except for the bad students.

I had a teacher this year that he said i was a pleasure to have in class. I don't think their is anything wrong with that comment. Unless that teacher did something that would make saying the comment inappropiate.

Not in my opinion. I am sincere when I write or say it. Many students are NOT a pleasure in class, they are a pain and make my job of teaching more difficult. So I appreciate the ones that are enjoyable to have in class.

This "comment" has been used by teachers throughout the years to indicate that a student is well-behaved and a good student. There is absolutely nothing at all wrong with the statement.

There's not subject in this sentence. What is a pleasure to have in the class?

This sentence is a 'fragment' (incomplete thought) and should be completed by adding a subject, a verb or combining with another sentence. It is correct that teachers use it a lot (particularly English teachers) but it is grammatically incomplete.
