I use Mozilla Firefox almost exclusively to surf the Internet and can't think of a time when I have gotten a pop-up window while using it.
Some of my desktop apps, however, are associated with Internet Explorer and open IE on launch (as much as I wouldn't like them to). That's when and where I get an almost immediate onslaught of pop-up windows.

Download Windows Defender from www.microsoft.com Its specially for spywares and registry scan. For adwares, u can download Lavasoft adaware SE from www.lavasoft.com
Also, u can visit http://safety.live.com and run the full service scan periodically to keep ur pc protected.

I don't know about the best, but the Yahoo toolbar has a anti-spy application and it works good.
