The choices are so great that it is almost overwhelming. I've lived here 7 years and there are still restaurants that I've intended to get to and just haven't had the time.
Here are a couple of suggestions that will give you a feel for some of the types of places here.
*Big Nicks is a must. It is a real NYC joint. An Upper West Side institution. Tiny space but a huge menu and amazing food. Cheap prices.
*Philip Marie in the West Village. The Brunch is amazing.
*Mary Ann's in the East Village for Mexican.
*Balduccis for Indian Cuisine (several locations, my favorite on 6th Ave in the Village)
*Angels Restorante - Upper East side for Italian at 1135 1st Ave, New York, NY
4.1 mi NE - (212) 980-3131
*Little Poland - Great Polish food.
Outside of Manhattan try 5th Avenue in Park Slope or Smith Street in Cobble Hill, both in Brooklyn.
*Desert oh yea, Juniors for Cheese Cake or Veniero's for everything else.

All of our friends that came in we'd take to an Italian place named Pomodoro at 71st and Columbus. There's a hidden treat just north of there at 74th and Amsterdam in Levain bakery. (amazing cookies, though technically a little undercooked to be sooo soft, and $3 each last time I was there).
Serendipity is a must over on the East side. There's usually a long line and it's cramped, but it's so worth it. Eat your meal somewhere else and just head over there for dessert. (I recommend the Yu Du Fun Do, Forbidden Broadway sundae, or the Ultimate cream cheesecake. It's all good in desserts there though.)
Baluchis is a really good Indian place.
I ate at one Ethiopian place in SOHO that sucked. Wouldn't recommend Ethiopian food.
Sadly, Little Italy has been mostly eaten by Chinatown. The best Italian food in NYC is not in Little Italy.
There's so many different styles and places to eat. I highly recommend asking your question again with specific genres and you'll get so many responses.

Baluchi's is subpar Indian. Go to Darbar on 152 E. 46th St between Third and Lexington Avenues.
For Thai, go to Holy Basil, 149 2nd Ave between Ninth and Tenth Streets.
German beer hall, Zum Schneider, Avenue C at 7th Street
High End restaurants: Jean George, Per Se, Daniel. Nobu is very overrate should anyone suggest it.
Cheap but excellent brunch: Kitchenette, 80 West Broadway in Tribeca

Check out Zagat's Guide to Restaurants...you can find one usually at a Books a Million near the checkout area (has list of all restaurants, costs, ratings, everything)...Bernadin's and Alain Ducasse are two of my favorites

mikes 164 or some other number. very good, jsut over the bridge outside the city. almost any place in little italy and around there, a place balled bred. all very good

rays pizza! 52nd and 8th
soup nazi is near there also
I like the curry houses down town.
Gallaghers on 52nd and broadway is a top notch steak house if you can afford it.
the list is endless really, NYC is resteraunt heaven
