Museums....natural history, met, bronx, brooklyn, frick, etc....those are romantic, especially when its raining outside! also, certain nights the met is open late, and the first saturday of each month the Brooklyn museum has djs and dancing in the evening. Check Timeout New York (or their website) or the Voice or NYPress for evenings when museums are open. Sometimes they're free or pay-what-you-wish.
