our layover in Philadelphia is only 40 minutes - if we fly from PIT to PHL before our final destination in Aruba, at what point do we have to go through customs? If in Philly, it puts us in danger of missing our flight.

You will not go through US Customs when you depart the US via your itinerary of PIT-PHL-AUA. Upon arriving at the airport in Aruba and claiming your luggage you will proceed through Aruban Customs and Aruban Immigration. Make sure you have proper ID with you. US Air will require you have it before you board the plane.

Upon your return to the US, irregardless of your destination, you will go through US IMMIGRATIONS AND US CUSTOMS in the Airport in Aruba. When you land in the US, it will have seem like any ordinary domestic flight, there will be no immigrations or customs because you will have already cleared them in Aruba before your plane even took off.
